I had a demo of this game yesterday and first of all, Can I say I absolutely loved it and can't wait to get my hands on my box!
i just had a couple of questions:
being the title of this post if my attachment is positioned in two lines of equal size, and the models at the back of the unit want to shoot an enemy unit do they have to use the shooting through attachment modifier?
2. If i use a command token to draw an affector card out or sequence does my opponent still shuffle the deck before i do this? or does it stay in the order from the affector phase?

Which forces did you play as?
The Shooting Through Attachment rule only activates if you're shooting through another attachment/attachments.
Not their own. So positioning within a group doesn't matter so long as you can still draw line of sight and can reach the enemy (line of sight not counting models in attachment).
Your opponent will shuffle the deck. It gets shuffled every time a card is needed to be drawn.
